The Bern sources told Pristina's daily Koha Ditore daily that the decision came because Mala has a police rap sheet in Switzerland.
The move comes despite the fact that he is the holder of a Swiss passport.
Mala is a former member of the Kosovo Liberation Army, KLA.
The newspaper says it was confirmed in Pristina that the Swiss authorities have information that he "did not act in line with Swiss laws" as KLA's political representative.
Another source said that Mala "faced Swiss justice over pressuring several citizens of Switzerland in order to secure material gains for himself".
Mala told the daily that he is currently in Pristina, preparing to take over as charge d'affairs in Bern, and that he is unaware of Switzerland's objections to his appointment.
